cut alignment. This button allows cutting the alignment by current consensus structure information. The resulting sequence alingment contains only collumns that are part of a binding in the consensus structure. This allows to calculate phylogenetic trees on highly structural conserved parts of the alignment for example. Please note, that the current selection has no effect for cutting the alignment, always the complete alignment is cutted based on the current consensus structure.
